Update dependencies and deprecated linter configuration format (#2076)

* update python dependencies to latest versions

* isort automatic formatting nits

* update eslint config to non-deprecated flat format

* `npm update` to upgrade javascript dependencies

* [pre-commit.ci] auto fixes from pre-commit.com hooks
